How did they change depth when submerged? Did they pump water in and out?

No. Depth changes were done with the bow and stern planes. However, it might have been necessary to add water to the trim tanks or pump it out as a result of the depth change. Differences in temperature or salinity may have made the boats seem heavier or lighter. Trim might have needed to be adjusted to get back to neutral buoyancy.
